I must admit I'm not exactly sure how AE handles this, but it seems to me you are bound to get overexposed shots: the camera will try to render the dark environment like daylight, and a flash will ruin that. Obviously, the presence of clouds plays a major role.
I would go for manual exposure that renders the environment dimly lit, and see if flashes I catch do not wipe out parts of the pic. I'm sure the makers of several works of art here can correct me if I'm wrong!
